Just to clarify since I am not totally clear on what your difficulty is:
  1. You successfully did a wubi install of kubuntu so it is using a virtual drive which happens to be a file in the windows partition of the disk drive.
  2. You are able to boot into the installed kubuntu without using the CD, Flash drive, or .iso you installed it from.
  3. Once in that kubuntu you were able to use adept to install this "domain join GUI".
  4. Attempting to run that "domain join GUI" gives no errors, does not show on the screen and does not show up in some set of log files that you checked.
Sounds like something you would need to be root for.  Did you use sudo ot gksudo or some such?
What log files did you look at?
You could open another terminal window and tail an appropriate log file before trying to run the program again.
Sorry, I can't be more specific as I do not really know what program you are talking about.
